Elytis: do the Remote desktop registry settings you mentioned still apply, even if you are not using Remote Desktop? I think this problem may be due to the fact that the GPO deletes the existing printers and redeploys them.
When the default printer is deleted, then the user's setting is lost. Perhaps there is a way to tell GPO not to delete the default printer? I have a suspect in question; PDF Creator is being suspected. I removed PDF Creator on 10 machines and 6 of them stop resetting default printers, however I need more test before jump to any conclusion.
